基 is earth tamped for the first course, the wall's footing; 其 qí only carries its sound. 本 is a tree with one stroke cut low on the trunk — the root, the origin. 基本上 vs 完全
How much it covers. 基本上 holds in the main and leaves exceptions on top (basically); 完全 covers it whole with nothing left out (completely). Mostly-but-not-all -> 基本上; all-the-way -> 完全.
基本上 vs 本來
Core vs origin. 基本上 marks what holds at the base of the matter now (basically); 本來 looks back to how one thing started out (originally). At bottom now -> 基本上; back at the start -> 本來.

English lets 'basically' float anywhere — front, middle, or tail ('These apps are free, basically'). In Chinese 基本上 leads the clause; learners strand it at the end where it does not sit.
